Yes, side quests in Phantom Blade Zero can fail for good. Most close when you beat an area’s last boss or move on to the next area; a few turn on a single answer. Every missable quest is below, area by area, with what to finish first.
Missable quests in Weeping Creek Valley

The cutoffs bunch up around four moments: the end of Chapter 2 (Jing Ye, then Bai Chilian), the Village of Lu story in Chapter 3, the walk to Pangzhen, and the door of Mirage Estate in Chapter 10. Before each of these, open your quest log and finish what is still open from the region you are leaving.
Three quests turn on a choice rather than a deadline: Leave None Alive, the Ledger of Atonement and the Seven-Stars Formation. Read their row before you talk or fight.
